[Zen Cart] Magic SEO URLs stopped working

All of the links on our site reverted back to the zen-cart default display:
e.g: /index.php?main_page=product_info&cPath=113_7_591&products_id=6412

Furthermore we are unable to regenerate .htaccess, tried reinstalling but no dice.
As far as I can tell this has to do with our recently acquired ssl certificate, the problem first appeared when we switched to https:// what is weird is that we couldn't stop the .htaccess file from regenerating itself at that time and now it doesn't work at all.

Is this a licencing issue, any other possible causes?

We would suggest you to repeat an installation instructions - some changes have been lost so it is no longer working properly.
