Please download the Magic SEO URLs for phpBB v3.0/3.1 5.0.01 version. It resolves multiple compatibility issues including this one.

You may also try to place:

define('MSU_BASETAGE_DISABLE', true);


somewhere to your phpBB scripts (it disables the base tag that causes this weird issue which is actually necessary to add to most phpBB installations because phpBB 3.1 is not very well written when it comes to URL rewriting).
