after insatlling MSU and activating it the .htaccess file seems to be blocking my access to my site . If i remove .htaccess i can access my site

Please make sure mod_rewrite is installed.

Please also post us your website URL and exact errors message you are getting.

this is the content of the error page :-

You don't have permission to access /mystore/index.php on this server.

it is a local dev site so no external access

Mod_rewrite is enabled

Then please change AllowOverride None to AllowOverride All in your Apache config.
