I am not sure I understand you correctly, but first problem was likely caused by long web server response (Google visited your web site when web server has been too busy) and second one was caused, because you moved/renamed some of your products in catalog.

I am not sure I understand, but I think this is caused because you have now submitted both MSU Sitemaps and old Sitemaps you have been using before MSU was installed, so simply remove these old Sitemaps in Google Webmaster Tools.
