I have for Slovenian language win-1250 charset. Our characters žćđšč is not showing at all in URL. Word žarnice is arnice. It be much better if be zarnice.
Please advise! Thank you.

Magic SEO URL supports any character set listed on order page (including cp-1250).

If you have a site which is using cp-1250, you need MSU for this encoding. If you have a multi-language site, the only possible way is to use CRE language packs in UTF-8 and install MSU for UTF-8 (more info: http://en.wikipedia.org/wiki/UTF-8).

I planning to convert all store to UTF-8. When we finished I contact you for new UTF-8 script.

if I have MSU in win-1250 charset, will then all characters written in ISO-8859-1 and win-1250 shows correctly?
All languages we have in ISO-8859-1, just Slovenian language in win-1250

Not completely, (y and z have different ASCII codes for example), but Slovenian win-1250 can be safely converted to ISO-8859-1, so I recommend you to do so.
