Hi,
I am going to use a template that generates Valid XHTML 1.0 pages - with Zen Cart.
If I use magic URL will the pages still be valid?

Yes, it will (you can check also Demo Shop Validation Results). Magic SEO URL only transforms supported URLs to W3C valid absolute URLs. Everything except URLs remain same in the page source code.
