I installed Magicseo yesterday, I am using STS as well. If you view my page source at the top of the source it shows this before anything:

I have submitted my site to some SEO analyzers but they dont pick up the Title and the meta tags.

I think the above might be casuing this

I am worried that when I put the site live the search engines wont pick up and there wasnt any point in buying magicseo.

Magic SEO URL only transforms all old URLs to new SEO formats. The rest of HTML source code remain same.

Troubles you have relates to STS template system which is not generating valid HTML web page. It is likely caused by incorrect STS installation.
